Wrong number of teams in competitions after editing the "nation" attribute of clubs

I am working on an edit of an international league system based in Cape Verde.

It used to work fine but then I wanted to take a little extra step and make every club associated with it's home nation as "nation" (not just "based nation"). I tested it on one club (Anderlecht) and it worked fine, but once I made the same modification to all clubs I started getting errors of having the wrong number of teams in various competitions (usually the league cup, Ligue 8 or Ligue 10). I can't really understand this error since every competition does have the correct number of teams entered to it. The error is always that I have exactly 1 team less than required, even though I used the same methodology for all teams.
