Could anyone shed some light on what Qualification System does? And separately, what Set Continental Cup does?

[How do I stop a team from qualifying for the secondary continental competition if they've already qualified for the primary?]

I'm trying to have my Caribbean league so that the winner qualifies for the CONCACAF Champions League, while the winner of the FA Cup qualifies for the Caribbean Cup, and I do not want the same team to play in both competitions if that team wins both the league and the FA Cup.  How do I accomplish this?

 

Also side minor question: if I'm using custom databases like yellowsweatygorilla's Canadian Megapatch, and I want to download the latest roster update xml file, would I have to merge the two databases?
