So I took Kazakhstan and Israel out of the current 54 UEFA countries and put Russia and the Crimean Republic. And they sent Israel and Kazakhstan to Asia and they swapped places with Yemen and Afghanistan. And I removed Yemen and Afghanistan, who swapped their seats, from FIFA's regular members, so both the club and the national team play well. But Israel and Kazakhstan's NEWGANs come out as Yemen and Afghanistan's NEWGANs. What should we do in this case?

I traded Kazakhstan for Afghanistan and Yemen for Israel. People, languages, cities, etc. were all exchanged, and eventually, Kazakhstan newgen came out in changed Afghanistan, and Israel newgen came out in changed Yemen. Is this hardcoded?

The first issue is the format change in 2024. As far as I'm aware it's not possible to get it to actually change while using edited UEFA competitions. So either you permanently stick with the current format (haven't tested this myself, but I assume this is how people have done no-format change files), or you have no UEFA competitions for the first 2 seasons then the new ones from 2024 onwards. You might be able to edit registration rules if you're willing to stick with just 1 of the formats and not have it change in 2024. But even then, editing squad registration rules for continental competitions is difficult since they're not really accessible like domestic league rules are.
For #2 you'd effectively have to re-create the entirety of all 3 UEFA competitions from scratch. You can't edit qualification places in the default rules, so you'd need to make brand new ones that replace them instead.

I want to change the rules and structure of registration in the Champions League, Europa League, Europa Conference League.
1. I want to change the rules for registration in the Champions League, but I know this is very difficult. Do you happen to have a file to refer to? If not, I will process it manually with FMRTE.
2. I want to do it the most, but why does the top four teams in the top four leagues automatically advance to the CL? I want to fix this. I would like to change this seed assignment, leaving the total sum of the UEFA club competitions unchanged. Is this structurally difficult, too?

If you're talking about international competitions, they can be edited to feature more teams. I thought you were talking about club continental competitions which would require a lot more work (and lose some functionality). Internationals aren't as bad.
I was going to do 55 countries, but I gave up. I think it's right to do it in 54 countries.

Okay. I have one more question, and I used the file above to let 55 European countries participate in the Nations League and the World Cup. But the Euro can't participate. Please tell me what is the problem with this file. Is it possible to fix it by adding an international competition (Euro Preliminary) to the advanced rules like this file? It doesn't seem to be possible to fix it using national rules like the Champions League, is there any other way?

Hello, I made 55 countries, not 54 countries in Europe, participate in the Nations League and the World Cup. But the euro can't get out. Please tell me what is the problem with this file.

The current UCL format used to automatically account for extra nations (not sure if there was a limit or not, I've never added more than 1 myself), but the new 2024 format is fixed at 54 maximum.
Then, if we send Kazakhstan and Israel to Asia at the same time, and add two European countries to it, both Kazakhstan and Israel will qualify for the World Cup to Asian, and those two European countries will also qualify for the World Cup to Europe?
